Played the game in around 2003-5 on windows. Genres I think might be strategy/RPG. Graphics were 3D, camera was fixed to view everything from top(like DOTA or LOL).
The whole thing about the game: Story was about two nations on trains (red and yellow ones) Yellow guys put a big stone on one of the tracks of Red guys. This declared war for them. And red guys got to fight back. You were controlling one train. You could attach different wagons. For example: Rocket wagon with rockets etc. Time flow was realistic. Thats all I remember. Hmm...the only one I can recall now, with trains fighting is Arctic Baron - but that is an old DOS game. Maybe there was an updated similar game for windows?

The description sounds a lot like Steamland/Locoland. It was originally released as The Road to Hon-Ka-Doo in Russian.
